When you have a nice flashy disclaimer in HTML, when you send an email from your iPhone it will use the plain text version of your disclaimer.  Exchange cannot change this format for you but you can change it on your iPhone by forcing it to use HTML formatting.  How to do this? follow the instructions below:

It is possible to force the iPhone to always send in HTML by applying formatting (making some part of the text bold, italic or underlined) to the message. One of the best ways to do this is to apply formating to the signature applied by the iPhone itself, so that this is always present in the message. Messages will then always be sent in HTML by the iPhone.

To do this please follow the steps below:

1. On the iPhone tap Settings > Mail, Contacts, Calendars and scroll down to the Signature section.

2. Tap Signature and then tap and hold on your current signature and tap Select All to select the text

3. Tap the > arrow and then select the BIU button

4. Make the text bold or Italic as preferred and then tap Mail.. at the top left of the screen to save the settings

After these changes, any e-mails sent from your iPhone, and that include this signature, will be sent in HTML, meaning that Mail Disclaimers will be able to apply the HTML version of the signature to the message

Please be aware if you use local files for images in the email they will be stripped out on replies. To stop this happening please reference the image as a URL which will prevent this.
